When you load the file into Badaboom, if you go into Audio under the Advanced options, you will find a drop down of all the different audio tracks you can choose from.
I have the same question,
I have the same question, working with v. 1.1, if I use a m2ts file, the audio track selection is greyed out to 6-ch Eng Dolby, when I know there are 4 or 5 audio tracks on it, and none are such. Cool product, but this is a show stopping feature for me.

Have you tried upgrading to version 1.1.1? Several m2ts bugs were fixed in the latest patch.
Also, if you're transcoding individual files, you can't select a different language. That is only available if you're reading from a dvd disk, as the seperate languages are actually seperate files sets.

Heh, I feel like I'm pimping Badaboom add-ons, but if Badaboom won't allow you to select the audio stream you want, use tsMuxer (an open source utility) to re-mux the .M2TS file into either a .TS or .M2TS file. When you drop the .M2TS file into tsMuxer, you can then select which video, audio, and subtitle streams you want to include in the output file. Once you finish, you can then use Badaboom to do the actual encode. (Muxing takes a tiny fraction of the time an encode would.) This works well for when BADABOOM refuses to read the stream. Another advantage is that some .M2TS streams have multiple video streams (1020p and 720p), so by re-muxing, you can ensure you're encoding from the 1020p profile if you want maximum resolution, or you can use the 720p file if you're interested in speed. b4d4b00m, since you seem to have experience with TSMuxer, maybe you can help me. Ive been wanting to try and remux the AC3 or DTS track to a new TS file by combining the badaboom created MP4 file with the demuxed audio track from the original bluray file. Problem is that TSMuxer give an error when trying to load the Badaboom encoded MP4 file (although if I stop the encoding of the video early TSMuxer seems to load the incomplete MP4 fine!). Any suggestions ?

TsMuxeR is not the solution. You should choose the type of audio, track, language, etc, that you want in Badaboom audio options... Why should I use 2 applications (or 3, 4...)?.
